Jakarta? by budget airline

It really depends where in Malaysia (or Indonesia) do you want to go to...
1) Malaysia by land (via Johor Bahru)
You can take SBS bus No. 170 from either Queen Street Terminus or Rochor Rd. (city center).
The first bus leaves Queen Street at 05:20 am and the last one departs slightly after midnight.
The bright yellow buses of Causeway Link run along the same route, and they might even prove to be more convenient than those of SBS : CW1 connects MRT-Kranji with Johor Bahru, while CW2 departs from Queen Street Terminus and travels all the way to Larkin Bus Terminal in Johor Bahru.
The Singapore-Johor Express also departs from Queen street Terminus and travels all the way to Larkin Bus Terminal in Johor Bahru.
2) From Johor Bahru to different parts of Malaysia

3) From Singapore to Malaysia by train

4) To Indonesia by ferry

If you are heading to a further part of Indonesia, take an airplane
It depends on how much time you have and where abouts you want to go in each country.
Eg you can get the Peguin Ferry from Singapore to Batam, Indonesia. It takes 1 hour.
You can get a visa on arrival here for $25US, which last 30 days.
From Batam you can fly to lots of places in Indonesia, such as Pekanbaru, Padang, Medan, Aceh, Jakarta.
If you are planning on traveling from Indonesia to Malaysia or the other way probably better to fly.
There is a ferry but most of the journeys are about 6hours. You can take a ferry from Medan to penang which takes 6hours. It costs about 300,000 rp (%30 US)compared to 600,000rp ($60 US) flying. But flying only takes 40minutes from medan to penang. Or 1 hour ish to K.L.
All depends on how much you want to spend and the time you have.
If you do fly in Indonesia try to use Air Asia as at least you can book these online. However, they are frequently delayed.
